Now this is only going to do good for you people with Blaziken/Bashamo , so listen well if you have that Pokemon!!!
Go to the big tower off the coast of Pacificlodge( to the right) , it's kinda amongst these rocks that form a path way. Go to the tower , and make sure you switched your Acro back for a Mach bike. It's the only way you could get to the top of the tower. Now , after you go through the broken floors ( I think it's three floors you need to go through before reaching your destination at the top) you'll enter a room that's high in the sky. Rayquaza will be there.
If you have a master ball, DO NOT USE IT! Even if you don't , * shrugs* anyways. Just make sure you've got about 20 Ultra balls or more , just to be safe.
Now , check your Blazikens' stats , make sure he or she knows Sky uppercut , and he or she is about the level of 90. ( 100 to be exact. Train well! XD) Now , save before waking up Rayquaza because one mistake can cost you .
When fighting Rayquaza , don't panic. Lv 70 doesn't scare anyone. Ok , use Sky uppercut on Rayquaza , it won't do much because it's part Flying and Fighting type moves are poopy to that type but just watch. It'll narrow down his HP to almost 0 even when it did that sound of not very effective. Rayquaza will use rest , use Sky uppercut again! And throw an Ultra ball , and it's yours. =P I've done that same technique over and over in my Ruby version I had before I sold it , it works really good! Ultra balls work better when the Pokemon is Asleep!
And that's what I used in my Sapphire version a long time ago. I still have the same file , but Charlie's in my Leafgreen. Charlie is my Rayquaza , and it's at level 100.

Ice Beam
Flame Thrower
Fly
